Update make manifests target

## WHY
Follow up to #353 to refactor make manifests target. 
## WHAT
Currently 2 of the lines of the `make manifests` target are commented out as the installation of the yq package was causing errors. Fix these issues.
## HOW

## TESTS
Testing manually.
## DONE
The `make manifests` target works as expected.
