Serial Monitor does not open in seperate window or connect with boards

Regretfully, I upgraded the IDE today and discoverd my code was no longer working as previously, after leaving it for a while whilst waiting for a new part. Now the Serial Monitor no longer detaches for the main screen when selected from the menu list and it wont acutally connect consistently no matter what speed I use.

I see we have another report about this at #289.

It is best to have only a single issue per subject so we can consolidate all relevant discussion to one place, so I'll go ahead and close this in favor of the other.
