It would be a good idea to remove the following from the source tree:

hardware/arduino/firmwares/arduino-usbserial/.dep
examples/08.Strings/CharacterAnalysis/.CharacterAnalysis.ino.swp
examples/08.Strings/StringReplace/.swp

The .dep file only appears in arduino-1.0.1-linux.tgz.
